There is a small company in St. Paul, MN called 'Midway Bike' (midwaybike.com) I have spoken with them, they are a bike collective friendly distributor and have attended Bike!Bike! conferences in the past. 
I don't want to speak on their behalf, but basically they require a shop to be legitimate (have a 501c3 or business license) to open an account and will ship orders to whatever address you choose (so it can be a house, if the shop doesnt have regular mail service.)
Midway has a bike collective background, so they are aware of what non-profit shops needs are.
 
They will be attending the CABDA expo (bicycle industry trade show) here in the San Diego area that will also take place in Chicago, New Jersey, and Florida, so they may be available to meet at those events as well.
 
Olympic Supply is another I have heard of, but I think they have a minimum order of $600 or something.

The Mechanical Gardens hasn't tried to set up a JBI account yet; the steps on their website seem onerous and it feels like we aren't a match for what they're looking for (e.g. the requests for an "Occupational License for sale or repair of bicycles" and photos of our storefront ... in our case, a church). We'd love help getting this going.
